The Spirit Temple has a lot of cool design elements, including a memorable location for the boss's lair; it also has the advantage of being visitable in both time-lines. Plus Twinrova is possibly the game's coolest boss fight.

Forest and Shadow are a toss-up. Both are great functional, dungeons but I'm favoring Forest simply because it feels more like a traditional dungeon. Bongo Bongo is a lot cooler than Phantom Ganon, though.

Deku Tree is short, but it has a solid design and a great boss.

I've never really liked the Fire Temple's layout and the whack-a-mole fight against Volvagia has always struck me as kinda silly.

Goron Mountain was kinda bland and not terribly memorable. Its boss fight was equally unimpressive.

Jabu Jabu's stomach is just a pain in the ass. The boss fight is really cool, though.

The Water Temple, like many water dungeons, is annoying as fuck. That said, the Shadow Link scene is great, I love the dungeon's location, and it has one of the game's coolest bosses.

In fact, ranking the bosses (or, at least, the memorable ones):
Ganondorf > Twinrova > Bongo Bongo > Ganon > Barinade > Morpha > Gohma > (Iron Knuckle > Dark Link >) Phantom Ganon > Dodonga > Volvagia
