It's still a rude question (because how many white American people get asked "where are you from?") but I'd at least respect you more if you went out and said it. They could even phrase it slightly better like "You look like my friend from Guatamala. By any chance, you don't happen to also be there, right?" Like... even if they obviously lied about having that friend, the fact that they were conscious enough about it makes it less intrusive.

Because they don't want to be labelled as a racist? Even in your example, you could very easy just say "You think all Guatamalans look alike?! Racist!". It's a fucking minefield so people choose to dance around the subject.
