After looking over his team it's probably because his pokemon's natures are hindering them as well as bad IV/EV distribution , remember, natures boost and lower certain stats, the Gyarados in particular has a nature that lowers it's attack, which is the strongest stat for a normal gyarados so if he were to use a super effective attack on one on the elite 4 who even in the base story have pokemon with beneficial natures and better EV/IV distribution of course their pokemon wouldn't be knocked out by the Gyarados's attack. It's only on the rematch that they have perfect natures, held items, better movepools and perfect EV/IV stat distribution for their pokemon.
