the one where kyle reese goes back and impregnates sarah connor and is the father of john connor. Have heard some people online say that this kinda does not make sense. I'm not sure.

It is called a causal loop. It is a loop of cause in the timeline

In the original timeline, Kyle Reese is sent back in time by somebody other than John Connor. However, when he reaches the 1980s, Kyle fathers John Connor. John Connor then rises to become the leader of the resistance, and in this new timeline, he is the one that sends Kyle Reese back in time.

John Connor replaced somebody else in the new timeline

John knew what already happened. My guess the recruitment of Kyle Reese. In the Orginal movie I believe that was the plan. It's intresting if he didn't tell Kyle before sending him

If it doesn't make sense, it's because the sequels ruined the first movie's story. In that, it's a very simply bootstrap paradox where Skynet is made from fragments of the Terminator, Kyle impregnates Sarah, and it's implied John becomes the leader of the resistance because Sara knew he was going to be the leader and taught him everything he needed to know.

Then the sequels go all no fate and make a mess of the time travel.

Time travel is messy. The concept alone brings in discussion of what's possible and what's not. If it's a mess, it probably represents each one as a stand alone to each other's story. Kind of like Zelda.
