N64 is superior in atmosphere and artstyle. 3DS is better for gameplay (mostly for the smooth fps, but other things like the iron boot changes).

Mechanically, 3DS since you can equip more items, the ocarina is always equipped, and the iron and hover boots are now items rather than having to be equipped via the equipment screen

3ds in most ways. i haven't went back to the 64 version since. been wanting to replay the 3ds version and do master quest. haven't done that in like 20 years since it came out on GC.
