My first sewer level experience was in Redneck Rampage.
It's a dark, cramped, and confusing maze where many corridors are submerged or seem to loop back to areas already visited, and the only enemies are those annoying little cackling shits (literally, they're made of crap) who scream "dundreeeeee, dundreeeeee" in a really shrill voice.

Parasite Eve was a masterpiece of its generation, but the sewer level was a needless maze and dungeon grind to add a couple hours of play onto an elegantly "short" RPG.

All the other locations made sense and had a narrative flow, and then... the Chinatown sewers. Just... why?

Never got the hate for underwater mission. Sewers are overused though.

Escort missions are not always bad, but there are so many ways they can become frustrating if not programmed well.

Timed... depends on the game and genre and goal of the mission.

Long, unskippable cutscenes... just NO.

Baulder's Gate 3 sort of has one of those (with no long cutscene) and it is actually fun.

You go to an exploded underwater prison and try to save the prisoners within a limited amount of turns. No actual swimming though.

The sewer level from Shadows Of The Empire was pretty good and challenging. Scary yes, but fun.

Also the Genesis-era Sonic games didn't really have a sewer level specifically, but Hydrocity Zone from Sonic 3 was a surprisingly fun and cool water level.

Don't forget a repetitive voiceover from an NPC urgently insisting you complete the objective without giving any clues, guidance, or useful information to help you do that.

And a map marker/guide that gices incoherent directions esp. when stairs or doors are involved.
