Since you picked Mudkip the first time, go with Torchic if you plan to use your starter. Or pick Mudkip again, but use it as an HM mule instead and catch a different early-game Pokemon to use as your "starter" for the run like Ralts or Surskit.

Yes, there is a way to do that with a modded 3DS, but I don't know the specific details on how to do it since I've never done it before. I'm pretty sure Universal Pokemon Randomizer ZX is the software that works for gen 6+ games, but again, I don't know how to use it.
