Treated like an evil big bad boss, some evil ancient creature that is kidnapping your sister.

Then you see all these things that don't seem to make sense. Devola and Popola were villains? Project Gestalt? What? But you're still confused.

Then the Yonah scene. She's talking to the Shadowlord like that's her brother. Talking about herself like she's possessed. Shadowlord's her brother?

Then you find out everything. Shadowlord was the original Nier. You've been killing human souls this entire time. Killing him will end humanity. But you're both fighting for your little sister. Both for the same reason, practically the same person. Who deserves life more? Even his Yonah doesn't want to take away Replicant Yonah's life.

Such an interesting villain. An interesting character. It's just so well written, I love it.

Isn't it a young guy and his sister in Japan
But a middle aged man and his daugther in the west?

Yeah, in the original releases but there was a remake that made it just brother and sister.

The story works the same regardless though.

To be fair, he wasn't the original. Yoko Taro wrote the brother relationship first.

However, he's still in the DLC where he's playable and voiced by the same VA.

You're a mass murderer who sees shades as monsters and refuses to give them a chance despite their repeated showings of humanity. Yoko Taro has this philosophy in games where 'how can someone who kills 1000s of people in a game be considered a hero?'. That being said, the Kaine translations are supposed to be basically a look into the concept of morality. Is Nier right in his quest? Is he justified in his actions? Was anyone right? This entire situation comes from complete misunderstanding. Hell, the first shades you fight against in the game, the children(small shades are children), they don't even fight back. They run away when they get hit. You kill them in cold blood with no provocation.

tl;dr It's important to the themes of the game.

It's also ironic since technically Nier shares his motivation and history as some of the people he kills

Kaine's random outbursts make a lot more sense when you see the translated dialogue

It sucks even worse when you realize Kaine has been hearing this stuff for years.

I still feel like the "You killed them with no provocation!" Thing rings kinda hollow when you literally had no other option to progress.

I know there's the "Turn off the game" argument but this ain't no Spec Ops.

Games that try to make you feel guilty for things the game forced you to do always rang a bit hollow to me. I mean the Robot Boss monster might be the worst example of that.

I feel like I'm sounding overly negative. I really liked Nier. I just feel that's kind of a lazy trope if there's no alternative.

Look at the effort Toby Fox went to avoid that trope in Undertale

Well, the thing is, it's not YOU specifically. It's Nier. I mean, during the 5 year timeskip, he's murdered countless Shades. Even before the game, he's killed them. The game is just sprinkling in easter eggs and the like. It's not like you're actually Nier lol. It's a story, and the story is using the idea of murdering monsters to push forward a point.

The point of the story isn't 'you're a monster'. A lot of what Nier does is specifically for his and Yonah's sake. He justifies his bloodlust multiple times during the game. The game goes to great lengths to basically say no one is right. No one is innocent. Even Gestalt Yonah doesn't want to be in Replicant Yonah's body. No one really wins. Everyone is doomed. Everyone will die.
