He pretty much never uses the whip. He uses it to swing at one point and he threatens some bad guys with it before people start shooting at him in a kinda, sorta inversion of the shooting the swordsman scene. Except, of course, Indy doesn't get shot. He ducks beneath a table while assorted thugs do their best Storm Trooper impersonations and shoot at the windows behind Indy.

I wouldn't swear that it never happened, but I don't recall him actively using the whip as a weapon a single time.

I'm not sure if it was poor writing -- somewhere in the shuffle between five writers, they somehow left out Indy using his iconic weapon -- or if they were worried about the whip's association with oppression and racism. When Zorro used a whip, it was symbolically using the weapons of oppression back against the oppressor. When Indy borrowed the whip as a shoutout, it lost its thematic significance and just became more of a neat visual.
