Well, Mari is specifically designed to be the Ideal girl for Shinji.
And they even made her the canon couple in the end .

She's kinda steal Kaworu's role of the person who fulfill Shinji's wishes tho.

As for topic, because they're Eva pilots. People love characters who fought in the Frontline, not officers behind their tables.
