If I installed a motherboard, then set up the kraken, but then for a long and complicated reason, had to remove the kraken can I simply put it back? Or will I have to apply some thermal paste to it?

It isn't recommended to re-use thermal paste as it can dry out and crack, or create gaps of air. That probably goes double for the stuff that comes pre-applied. If you have some laying around, I'd clean it off with some alcohol and a swab and re-apply, it's pretty cheap. If you don't have any laying around, I'd put it back together, order some off the internet, and when it gets in the mail I'd re-apply it.

It won't hurt your computer if it thermally throttles. It will bring down the clock speed to protect itself if it has to.

Np, isopropyl alcohol won't hurt anything if it's 90% or higher. It will just evaporate.

I fucked up somewhere. It gets power. One fan light turns on and some red light from the graphics card I think. But thats it.

Yeah all that is in. Im thinking I didnt connect those wires that the Y60 case comes with to the power. But Im exhausted. I rather just had it off to somebody and let them finish it. Besides I need to install windows somehow and Im far from tech savvy.

Your gpu might also have some power connectors that need plugging in, don't forget those.

I got it up and running finally. I have to plug in some wire connecting the power button so I dont have to open it and press start on the MB but other than that Im done! Finally!

Im now at Best Buy to buy some sort of windows. Any suggestions?

Hey, you have the same speakers I have. Also, that is a crazy powerful computer, nice.

But yeah, it looks like you need to make sure your Kraken cooler (I assume water-cooled) is actually working.

Sorry. Didnt mean anything by it. I am pretty illiterate when it comes to this stuff. Before this response of yours I didnt even really know what thermal paste was for.

Ended up just taking it to Geek Squad. $200 but I can bother them all year round.
