The two of them have only met on two occasions, and in the latter case, Giovanni's Persian curbstomped Ash's Pikachu.

But as the arguably-main villain of the series but definitely a "Greater-Scope Villain", leaving Giovanni around and in the shadows would be a rather anticlimactic thread to leave hanging. Maybe Ash's battle and eventual victory over Giovanni could even be what causes Jessie, James, and Meowth to quit Team Rocket for real and become honest people (in the Electric Tales of Pikachu, at the end the two have quit Team Rocket and are actually friends with Ash afterwards).
