As much as I love Persona, your party members are pretty set in their roles. The most you do is choose which of their skills get replaced when they learn new ones (they can only have 8 skills at once).

DQ 11 and Chained Echoes both fit what you're looking for with skill trees.

Persona 5 has almost no tinkering

Dragon Quest 11 has some tinkering but it's still very linear and by the end you'll basically just be going down One path anyways

Chained Echoes has a lot of tinkering but I didn't go much into it I beat the final boss without even using crystals in my gear
