OoT has a ton of room for improvement, but I don't recall anything as outright bad. Aside from the graphics, for someone not from that era.

But that's when you first step onto Hyrule Field and get to run around and explore. This is one of the best parts of the game imo. I did SO many side quests before even heading up the mountain to dodongo cavern

i liked Majora's Mask a lot but the Goron racing sections were not fun for me.

The only flaw with Majora's Mask is the Elegy of Emptiness being really annoying and not at all interesting or fun to use. I suppose if I was really reaching I would also say that Great Bay is a big spike in difficulty and I feel like the game also gets easier once you leave there again.

Ocarina of Time's problem is that a lot of the dungeons feel really weak to me. All of the child dungeons are pretty lame, and the Fire and Water temple are both bad.

Both are fantastic games though

I really wish Hyrule Field had more going for it in OoT. There was just not much to do. Fight a couple of monsters here and there and maybe catch a ghost, but there could have been so much more.

No purpose to most of the different moves (vertical slash vs horizontal slash vs stab). The only noticeably different attack is the jump slash.

Like most Zelda games, you quickly run out of stuff to use money on. Finding a secret only to be rewarded with money you can't hold or even use on anything was always a disappointment.

Boots being accessed through the pause menu instead of just being regular items.

I'm pretty sure I accidentally used a potion instead of giving it to an NPC in MM, that's pretty annoying.

I don't think I'd call it bad design, but there's a decent amount of moves and items to use in combat, but no real point to them. Same goes for Epona. Just underutilized rather than outright bad.

I can usually nitpick games I love, but these two are really well designed.

To piggyback off this, I think it would be cool if Zelda got rid of the Rupee system all together. Meaning, there was no money at all. You find items and earn them through your exploration and thats the only way you can acquire things. No buying anything.

I didn't like MM but I don't think it was badly designed. Never played OOT, I don't like Zelda games. I only played MM to give the series a try, isn't for me.
