Warrior Within is a severely underrated game.

I could definitely flip-flop between Sands of Time and Warrior Within any given day. It has been 15-ish years since I last played them though, so my memory is a bit hazy on the specifics. I think that Sands of Time had the puzzle platforming, but Warrior Within wasn't far behind and considerably improved the combat to where it was worth the trade off with the edgy tone.

Two Thrones could have been neck-and-neck with the others, but I remember having to deal with some bugs/technical issues.

Pretty much this, and I voted for it.

Yes, the tone is VERY different from SoT. Yes, it didn't make sense to go that way.
But still, I enjoyed the level design much more (not sure it counts as a Metroidvania even though it's a very broad genre at this day) and the combat is much much better
Too bad I got hit by the Sand Wraith bug at least twice because it's super common
And IIRC it has missables as well? so if you want to get 100% you need to know what you are doing
