I've not beaten Hades himself with some of the weapons. If I do a run with one Heat, will I get the base bounty for killing him as well as the bounty for killing him with Heat? Or do I need to kill him baseline?

You still get the base reward for killing him, but you get the heat reward for the other bosses you've already beaten.

If you kill him on Heat 1 without having cleared him on Heat 0 with that weapon it will give you the Heat 0 reward and youll have to kill him again on Heat 1 or higher to then get the Heat 1 reward IIRC

every heat level with each weapon has its own rewards

edit: yeah, do heat 0 before heat 1. If you do a higher heat you dont get the lower rewards too
