In the comics, the main universe (ie. Earth 1 or New Earth or Prime Earth whatever you call it) Batman didn't quite "die". He got zapped by Darkseid's Omega Sanction and was sent back to the dawn of mankind. The "first" ever Batman (the Earth Two continuity) died naturally though.

Thor had to have died at least once because Ragnarok is a reoccurring cycle.

Spider-Man? There's the Ultimate Spider-Man continuity who died.

There was that time in the comics a decade ago where Doc Ock was dying and transplanted his consciousness into Peter's body. I don't remember if the main universe Spider-Man outright died other than this close call.

I think Iron Man either died or was comatose at some point in the comics in the 80's or 90's. There was also the Stark Disassembled story but I don't know if he 'died'.
