My guess is they got absolutely shelled in a few blowouts.

That's kind of crazy, like Phil said, it's likely a few blowouts and a lot of close game wins. Usually you don't see that much of a negative with a team 9 games over .500

Sorry, what's a run differential? Please explain like I'm holding a whiffle bat in one hand and a pb and j in the other.

Maybe its a strategy by the manager, if the game is out of hand just rest your pitcher and tell the guys take easy and get ready for the next game

I may be wrong but I believe it's the difference in total runs scored vs total runs allowed. So in this case the Mariners have allowed 49 more total runs this season than what they've scored, but they still have a winning record.

All of their losses where they lost by 6 runs or more.
10-4 vs White Sox
10-2 vs Twins
10-2 vs Rangers
7-1 vs Dodgers
16-1 vs Padres
9-2 vs Padres
12-6 vs Athletics
6-0 vs Athletics
12-5 vs Angels
7-0 vs Indians
9-3 vs Blue Jays
12-1 vs Yankees
7-1 vs Angels

That's 13 losses with a Run differential of -99

Meanwhile, the Marlins have a positive run differential (granted it's only +1) but an awful 43-57 record, and the Braves are also a couple games below .500 despite a +38 run differential.

Baseball is just weird sometimes.

Thats correct. And run differential is a very good indicator of what a teams actual win-loss record will be.

A team with a negative run differential should have a losing record in most cases, so they are defying expectations.

Long term they tend to show you whos a pretender and contender. Have a negative run differential in the playoffs and say it means absolutely nothing.

So they win more then they lose...but they lose hard when they lose?

You ever hear of outliers? The fact you had to jump back 60 years tells us thats exactly what that is.

Correct. With their run differential their record should essentially be the exact opposite (45-56).

They're going to come crashing back to earth at some point. They absolutely should have lost last night.

Yeah lol, you'll find few instances of teams with a negative run differential making the playoffs, let alone making it the series.

Is it the best stat indicator? No of course not, but it's not 'nothing' either.
