Killing the kraken off-screen just reeked of laziness because they made it too OP in the second one and then the whole movie is devoted to giving Calypso her magic back, but she does fuck-all to affect the story. There are a few deleted scenes that make the third movie make more sense. Like Elizabeths ~~dad being murdered~~ makes more sense if you understand what really happened.
