So I found this in a guide in regards to the scene where Locke rescues Celes. Its where you meet Celes for this first time when shes a prisoner of the Empire, held in a cell in the basement of a mansion.

NOTE: If you've played previous versions of FFVI, you know what's missing here.
Before anyone goes and blames Nintendo for this, I'd like to point out that
board users have cited a very different reason for it. I don't know the finer
details, so don't bother asking me. Anyways, it seems that in Japan, two
students were kidnapped and beaten, which led to SquareEnix removing the scene
from FFVI Advance. The scene was never re-incorporated for the North American
version (be it laziness or forgetfulness), which is precisely the reason you
don't see it.

I have played almost every version of this game, but I havent played it in a very long time, so I dont remember and I have absolutely no clue what the guide writer was talking about.

Oh, it's the scene where the soldiers slap Celes around while she's in chains. Happens the first time Locke looks into her cell.

and that was removed .... because two students were kidnapped and beaten? seems like a very big stretch

Ah. I do recall that, but I was thinking surely it must have been something much worse to warrant them cutting the entire scene.

The puzzling thing is how this scene was specifically targeted over a kidnapping.

I can't confirm that part specifically, but I know for a fact that that short scene was removed in future releases.
