The PCB substrate is a pretty strong material, it shouldn't bend under a 1kg load unless you drop it a few feet down or mount the cooler or motherboard incorrectly.

Don't worry about it.

If you're transporting it over great distances just remove the cooler.

not unless you make a habit of lifting your pc, case and components all, by the cooler. keep in mind that the mobo is mounted to the case in several spots which adds to its rigidity, and that the bracket holding the cooler passes through the mobo in four spots and then spreads the weight of it across the back with a backplate.
