The original ending definitely hits harder emotionally, but the new one furthers each character's arc just a little bit more and gives insight what their new goals in life are.

The original ending still exists in Royal. Just don't get Maruki's confidant to level 10 and you experience the original ending. It's not that different from the new ending anyway.

After defeating Yaldaboth, Joker turns himself in right away, and the others take 2 months to get him out instead of a week. Then they drive Joker home instead of to the train station.

Considering Royal is more or less just a fever dream that doesn't get acknowledged in Strikers, I'm taking that as little more than wishful fanfiction.

I hate Akechi, anyways.

Which is weird, because it's not like the stories existed in a vacuum. If they wanted to cross-reference events from Royal, they would have simply asked for a plot synopsis to weave it into the story. Atlus is at least good enough to do that.

Tbf it doesn't exactly contradict Royal since Sumire left the country and Maruki became a normal person and wasn't even really a bad guy anyways. It's not really unusual they wouldn't really be brought up.
