Spoilers for the first Hyrule Warriors
You do for a time in Hyrule Warriors. It was pretty fun beating all of the bosses you'd previously beaten as the good guys into submission.

I love villain games. There are way too few of them.

Even fewer that let you remain as a villain all the way to the end. There's always some arbitrary reason for the bad guy to become the good guy instead, which I think defeats the purpose of selling a game in which you play as a villain.

At least games with 'good' and 'bad' paths usually let you go full-on villain. Infamous 1 + 2 are especially noteworthy for that.

Ganon would be a great character. Hell, even just his mini-story in Hyrule Warriors 1 was cool to play through. Set it during the original Triforce war described in A Link to the Past, or something like that.

I don't want this for Zelda. I'd be okay with it for some other game like Fire Emblem where the "bad guys" are actually the bad guys and not "secret protagonist agenda you only hear about if you play their story"

Funny you say that. The mode in Hyrule Warriors where you can play as giant Beast Ganon is actually called "Ganon's Fury."
