I think it's an interesting theory at least in relation to the rest of TES lore, but I doubt it's something that would be portrayed in the games themselves. If it were to be, it would likely be just the Thalmor behind the plot, or even just a few specific Thalmor agents. But so far there's really not a whole lot we know about the Dominion and the Thalmor from Skyrim alone. That said, definitely going with the Empire.
