In science there are three categories. Law, theory, and hypothesis. Laws are reserved for explaining how things work. Basically they are reserved for absolute universal constants. So something like thermodynamics would be classified under law. Theories are meant to be fluid because we're always finding new things to modify them and/or they can be modified if something new arises. So for example evolution is a theory not because we don't find evidence for it but because we find out new things about it constantly. Such as certain creatures like Horseshoe crabs not evolving or other things. I can have a theory that the sun will rise tomorrow but it isn't scientific law. Something may happen between now and tomorrow to end it. Like maybe Tarkin shoes up and needs to calibrate the Death Star laser before heading off to Yavin or Galactus decides to snack on Earth or someone gets a death note and writes everyones name in it so we all die before tomorrow comes and, thusly, we can't prove the sun did rise. A hypothesis is a theory that doesn't have enough evidence to support itself yet. It's basically the scientific equiv of a guess that needs to be tested.

This is not the same thing as a theory in other situations. Especially narrative law. In narratives a theory is something that might be true and has some possible evidence but isn't conclusive. For example I can come up with the theory that the fortune teller in Breath of the Wild was actually working for Ganon. But it remains just that, a theory, until the creators of the work confirm or deny it. In this particular theory's case they confirmed it in Age of Calamity. This doesn't mean a theory is true though. For example there is a theory out there that Finding Nemo is just the adult clownfish (I forget his name) coming to terms with his wife's death. While there is some evidence to support this it is utterly dwarfed by the evidence that this is not the case including the existence of a spin-off sequel (Finding Dory). The reason this is the case is because a narrative is the work of the author and the author is free to decide how the plot unfolds including outcomes that do not make sense or are less likely than what the audience perceives.

So no, Indoctrination is NOT a theory in the same sense that evolution is a theory. The writers could, in a hypothetical Mass Effect 4, decide that canonically Shepard decided to fight to the bitter end instead of using the crucible despite everything being legit and that would be the canonical reality.

in the codex, there's a part on the reapers.

it goes on to explain their fallback method if they fail, and what it does, is describe the indoctrination theory.
