Tony isnt whiter than white when it comes to morality. Grey morality heroes are allowed to exist for the drama they cause.

Except by the time MCU Spidey appears, Tony has JUST gotten past his narcissist phase and entered into his "Being wracked with complete and utter guilt over everything" phase. Which, in retrospect, is actually the perfect role model for the guy whose most popular quote is "With great power, comes great responsibility".

At the very least, there is a clear narrative parallel between the two of them at this point, which is why this mentor-pupil relationship makes sense.
