Disclaimer, this is based off of my passing understanding with everything FFVII related, so please correct me if I'm wrong, but (and spoilers for the FFVII series):

The reason why Sephiroth keeps coming back seems to be because Cloud is still around. They are inextricably linked due to Cloud being some kind of clone to Sephiroth and because Jenova's cells are in the Lifestream. So having said that...

I believe all major story points will still happen. Yes, including Aerith dying. It may happen differently to shock the players expecting things to turn around because of Part 1's ending, but I believe that part is necessary for the impact of the rest of the story to continue, especially considering Cloud and Tifa's development.

The thing I'm thinking of, and this isn't taking into account of possible alternate universes that Part 1's ending also hinted at, but I feel the theme of defying fate will happen at the very end, or at least comes up throughout the Remake but comes to a head at the very end. At some point in the story, the team learns that Sephiroth seems to be inextricably linked to Cloud (possibly from Bugenhagen?) and that nothing they do will stop Sephiroth, but they try their best to stop his plans anyway because, hey, they fought the Whispers of Fate and are trying to defy their destiny. When they see that Meteor still hasn't been stopped, Cloud comes to a realization, that in order to save humanity and help stop Meteor, he has to be gone as well. So he goes on a suicide mission by himself.

This goes into the game having a definitively "happy" ending for the people of Gaia, and being able to finally be rid of Sephiroth for good, but is still bittersweet. This ties into them saying that they want the Remake to be the final piece to the Compilation, as well as Sephiroth at the end of Remake Part 1 telling Cloud, "seven seconds 'til the end. Time enough for you, perhaps. But what will you do with it?"

I think that's a clone of Cloud from the lifestream.

Imo there's a chance that Zack living is some kind of time loop, and he was captured prior to the events of the FF7R by Shinra which still led to Cloud finding Tifa and starting things off. That's how I interpreted the ending when I initially saw it, especially since Japanese games love time fuckery.

Anyway, it's hard for me to guess what will happen until I know whether Zack will actually be an important character in FF7R2 or if it's going to be this weird parallel universe thing.
