I do. I've been trying to practice them more.

Edit: maybe I misread your question. I find it easier to harmonize if I'm supplying the higher note, and harder the other way around.

You can always just respond to the rhythm... If it's syncopated, just know the key and take the lead

Its sort of vague cause usually you harmonize in relation to the actual note, not just a tone thats really low

You could transpose that note up an octave and play and find another note that sounds good up in the same octave and then just transpose them down the octave you want

Yeah that's what I'm doing lol. Also, changing the instrument can help. For instance, I have a hard time hearing the note on the bass guitar, but changing it to an acoustic guitar makes it simpler to hear.

yeah fer sure - that acoustic guitar lives higher on the frequency range (just imagine in an EQ) than low sub bass does.. you can cut frequencies to make space so things dont really overlap (though different instruments definitely will share the same space)

you can also try sidechaining one instrument to another via a compressor or a gate to have instruments duck around one instrument thats pumping (like a steady kick) to help create space

YouTube! There are some free compressors that come with that option.. its a great application to synthy/dub-step music with a lot going on

Unless it's below B I don't understand how you'd have a hard time discerning the note on a bass guitar. An E isn't even that low.
