Disclaimer: I live in SEA where almost nobody here speaks Spanish so please excuse me if this question sounds incredibly stupid.

Languages are dumb and don't make sense.
Basically, if liga is feminine, then that's that. It doesn't matter what league you're talking about as long as you're talking about the league itself (as opposed to talking about the men in it).

Think of the English word family: Despite consisting of several people, it's a singular word.
"My family is weird."
"My family consists of several people. They are weird."

I don't think liga is feminine though, just a word ending with "a".

Doctor is doctor/doctora, so that is gendered. Police is always policia, so that isn't gendered, just a word that ends with "a". Taco isn't gendered, just a word that ends with "o".

Nah it's alright, I got my answer. Thanks, Choco.

I will never insult someone who's trying to learn a language they are not familiar with.

Yes.

The gendering is not necessarily based on human genitala though. Which is what seems to be confusing some of the native English speakers in this topic. La liga for example is a so called feminine word but it got nothing to do with vagina.

Several languages have gendered words that make no sense. Sun is male in Portuguese and female in German, and moon is the opposite. Who knows? Who cares? It's just how it is.

Liga is a noun so it only has a single predetermined gender. Only adjectives change gender to match the nouns.

In German, boys are masculine and girls are neuter!

Liga isn't gendered so much as it is just a word that ends with "a". El/la isn't so much paying attention to a word's gender so much as it is just paying attention to whether a word ends in an "a" syllable or not.
