Ganondorf, the King of Evil, invades Skyrim at the time of Alduin's awakening.
Ganondorf's mission is simple: Bring the kingdom to its knees and conquer.
Ganondorf invades with:

Basic Troops (x1000 Each)
Bokoblins, Lizalfos, Stalfos, Redead

Intermediate Troops (x500 Each)
Poes, Like-Likes, Dodongo

Advanced Troops (x100 Each)
Darknuts, Winged Lizalfos, Wizzrobes, Shadow Beasts, Moblin Riders (on Boars)

Generals (x1 Each)
Phantom Ganon, Twinrova, Dark Link, Zant, Helmararoc King

How does he fare against Skyrim, her people and her gods? Does he feud with Alduin or enthrall him and the dragons?

It would require Elder Scroll or Divine intervention (Which usually seems to happen in these situations), but Skyrim could defeat Ganon.

I don't know a lot about ES lore, but I'll play the advocate on Ganondorf's behalf. Ya'll are overlooking two things: Zant and LoZ's love of MacGuffins.

Zant was the one turning entire regions of Hyrule into Twilight, filling them with monsters and transforming the inhabitants into spirits. He should be Ganondorf's opening shot in the war. Zant covertly portal-travels around the country to places like Solitude and casts Twilight over them. Thanks to Skyrim lacking the necessary MacGuffins, there's a good chance no one can reverse that. Even if you assume Zant can't fill the area with Twili because they're not on OP's list, Skyrim's military and magical forces are immediately crippled and trapped in an alternate dimension, most of them without even knowing about it.

What's more, Zant can't be killed while Ganondorf lives. Ganondorf can only be killed by the Master Sword.

That's assuming Ganondorf wants to outright conquer. He's shown that he can be manipulative and work behind the scenes, so he could also just covertly stir up the unrest between the Imperials and the Stormcloaks. When both sides are hurting from a civil war, he swoops in.

With that being said, the grunt enemies in zelda are pretty lame amd would get wiped out by the armies in skyrim quite easily. As for Ganondorf himself, link always beats him and the dragonborn has more fantastical powers so he/she should be up to the task.

Why wouldn't there exist similar power in TES to seal or banish? Nothing about Zelda puts her magic above the powers shown in TES. The Elder Scrolls themselves have literally appeared on more than one occasion just to give the people of Tamriel a way to stop some incredible evil. I find it unlikely that Ganon is substantially stronger than the likes of Mehrunes Dagon, who could only be defeated in TES: Oblivion by summoning Akatosh, one of the most powerful gods in TES, to banish his ass back to Oblivion. Most likely Ganon would get banished to a realm of Oblivion where he would become the peer of the narratively similar Daedeic Princes.

Like, are we to pretend that the Golden Goddesses, who are the creation dieties, somehow have some special sauce that makes their divine creation power better than basically the exact analogue in the TES mythos? If only the Master Sword, created blessed with the power of the Golden Goddesses, can defeat Ganon in Hyrule, then why couldn't a divinely blessed weapon from the Nine Divine or Nirn itself in Skyrim do the same? Obviously these worlds and their dieties physically react to the presence of these evil entities of immense power, that has been the narrative thread in every TES and LoZ game.

Ganon would show up, a chosen one would arise, an Elder Scroll will reveal how to combine the blessings of the Nine Divine through some convoluted story arc to forge a weapon of immense power, the Hero of the Nine would assend the Throat of the World where Ganon has taken residence, but only after defeating the Altmer and uniting the warring factions of Skyrim into a powerful army, and defeat Ganon once and for all. Woo hoo.

The three goddesses power isn't involved with the Master Sword, the master sword is mostly the goddess Hylia's power which is designed to kill Demise who is an immortal God himself.

Just so happens Ganondorf is a reincarnation of Demise.

Zelda is Hylia incarnate, and Link is Hylia's Knight incarnate (who supposedly is a powerful gaurdian of sorts).

Ganon might do okay if he comes in with the triforce of power already, so he's basically a god invading and can only be defeated by "destiny" bullhonkey, but Skyrim has that kind of stuff too.

Otherwise, I think Ganon doesn't make it too far here.

Remember that the power of Ganondorf's influence corrupted the entire land of Hyrule and bent all its creatures into madness/subservience. Including a dragon called Volvagia, whom Ganondorf also revived from the dead. That means he can reasonably turn Skyrim's dragons into his pawns, and he can revive dragons that have already been slain.
