Knuckles is pretty cut and dry. He protects a magical jewel and is deceived by Eggman into fighting Sonic. So while Knuckles is distracted delaying Sonic, Eggman can steal the emerald. That's it.
Blues has all kinds of stuff around him, being the first cyborg, getting scraped at the beginning stages of the robot conflict, being rebuilt by the villain, and his unwillingness to work directly with the good guys has pubic perception of his heroism looking a bit messy. Even the player doesn't know who he works for and what his story is until he's been around a minute. There is a lot to work through there.
