they are intentionally sandbagging. This is a plot point of the games. They use weak pokemon because the objective of a gym leader is not to beat everyone who fights them, but to build strong trainers

Iirc gym leaders use specific pokemon based on how strong their challenger should be

Like the first gym leader has strong Pokemon in the background but because they expect you to be a fresh noob since it's your first challenge then they use unevolved pokemon and shit during the battle.

At least that's some theory I've heard floating around lol

How would they even know how far you are on your journey? What if I came from the other direction, 20 hours in with lvl 40 pokemon, but you're just some other dude's first gym?

That was Pokemon origins. Another idea is well. They're also getting stronger as trainers so older more experienced leaders sometimes leave to compete in higher leagues so they designate a member in their gym as the new leader. As a result, you can have new leaders like Flannery who are still learning their roles as a leader.
