They typically do the same damage per turn (or damage per second where applicable).
In Front Mission, the rapid fire special ability added more "pellets" to shotguns the sameway it added more rounds to a burst when using assault rifles. ... Front Mission... 4? 5? The one with Elsa - tried to use type advantages. Rifles did Pierce damage and Shotguns Impact/blunt damage. This brings us to classic RPGs... A shotgun has a bigger delay between shots so shot placement is vital and since it's done in big blocks, you get situations like killing opponents in 2-3 seconds instead of 2.3-2.7 seconds. Rifle is more consistent, shotgun has potential to win quicker situationally.

It's situational.
If you have a close range fighter you typically want a close range weapon. My main strat in XCOM is to rush two guys in the hotzone to keep the targets in the same area, and support them with rifles and snipers.
