It just seems weird after all her accomplishments she is never mentioned in any of the phase 1 or 2 movies.

Why would they talk about her at all?

In Iron Man 2, Fury stopped Stark from reading the Avengers Initiative file on his desk. Likely because Fury didn't want anyone to know.
