Gameplay wise I'd say FFVI.

Story wise I'd say CT.

FF6 is the longer game and has better characters, Chrono Trigger has the better atmosphere, world and music

I'll go with FF6

They're different enough that it depends on my mood at the time. CT is consistently fun though while ff6 has several points I dislike when on a replay of it.

CT

I still think FF6 is one of the greatest games ever made (and the best FF), but the story kind of becomes messy in the WoR

FF6 is my all-time favorite game, so gotta go with that. Though I recently played through the original CT for the first time since that godawful DS port, and I was surprised that I'd forgotten how much I love that game.

What's wrong with the DS version?

Some of the extra content sucks but it is all completely optional so I'd say the DS version is the definitive version. No load times and all the cutscenes.

I positively loathed the soulless retranslation. The tipping point was when they changed Slash from an irreverent punk to a generic English-esque swordsman. Can't remember what they did to Ozzie and Flea, but they're named after rock icons ffs, and should have attitudes to match. I've heard the DS version is closer to the original intent, and if true, it's not a good justification, and shows that the Woosley-era localization was a net positive. For perspective, I thought the FF6 retranslation was quite good, even though it sacrificed my namesake Master Pug and other original names I quite liked in favor of franchise homogenization.

The extra content I tried before giving up on CT DS (running back and forth between prehistory and 600 BC to slowly make progress through a cave) wasn't...terrible, but it certainly didn't do the game any favors.

Both games are really good, but Chrono Trigger is that level of uniqueness that is unsurpassed.

Completely changing someone's personality during a translation for no reason is a terrible idea. "hurr durr hes a frog so let's make him talk funny"

Changing certain lines because they're hard to translate and/or don't carry over into English well is one thing; changing an entire character's dialect and thus personality is unacceptable. Same thing happened with Shing from Tales of Hearts in the R localization, but even worse.
