Khan and his family are very well developed characters. They are also up against a bunch of Texans who are all huge stereotypes that are also all very well developed.

Nobody was upset about Apu

A mediocre comedian drummed up fake outrage in order to keep his name afloat as his comedy career floundered.

Apparently a lot of Indians got made fun of when they were in school with Apu jokes. Seems like something before my time.

I don't think that's a mark against the character, so much as a mark against bullies ruining the character for people.

It's really really stupid to just always say someone's faking every time.

Apu is also reasonably developed and surrounded by stereotypes. Apu is no more stereotypical than any character in the Simpsons. His issue is less that the Simpsons are treating Indian characters unfairly, but that for a good chunk of the Simpsons run, Apu was like the only Indian character on TV. So Apu and his stereotyped depiction gained disproportionate cultural impact. The Simpsons might stereotype everyone, but you could find other Italians on TV that weren't gangsters or Irish who weren't drunks. For Indians most of America just had Apu for a long time. So stuff like Thank you, come again became too associated with Indians growing up in America.
