Yeah, I can never bring myself to side with the Institute...or the Brotherhood really.

Institute is the best option honestly.

My first playthough I wound up siding with the Minutemen, because apparently shooting Father in the face shortly after you first meet him automatically locks you out of every other faction's endings and basically skips the entire third act of the game and all of the quests tied to it.

I'm fine with it, though, because it's also the only ending that keeps both the Railroad and Brotherhood as non-hostile factions, and the Minutemen ending is the only one that is really positive for the Commonwealth as a whole anyway.

Theyre my favorite faction to side with

Brotherhood are racist lunatics, Railroad sees synths as humans but wants to destroy the only way they can ever be created and generally doesnt care about anything beyond that

The institute has done some messed up shit but with you in charge you theoretically could alter the course since they have the most to offer as far as benefiting the commonwealth

As much as the Internet meme'd the fuck out of that, it's not even remotely as bad as people imply.

If it bothers you so much, it's not so hard to just avoid Preston. Or take the maximum of three quests he offers and then just ignore them forever so he never brings it up again.

No, they just have you murder adults, instead.

And while they never actually ask YOU to do it specifically, they're still occasionally kidnapping people in the middle of the night and replacing them with dopplegangers. And what do you think they're doing with the superfluous people afterward?

(And if you accept the premise that free-willed Synths are essentially sentient beings and thus have civil rights of their own, then you're also occasionally going out to drag unwilling Synths back to the Institute to either kill them or brainwash them back into lobotomized slavery.)
