I mean it's not entirely the same Empire anymore. The Septim line is dead after all. They'd still be good buddies with the Empire but they just didn't like the idea of them giving in to the Dominion, even if that was smarter move to make.

It's complicated;

Empire succumbed to Thalmor influence due to huge military defeats in Cyrodiil, Hammerfell/Highrock and Valenwood; the loss of Morrowind as a province; The Aldmeri Dominion basically have the Empire on their last legs and Skyrim is basically the last province with full imperial control over it... so they sued for peace and the terms were allowing high elf religious magistrates (the thalmor) to enforce a ban on talos worship in the empire because it is a deified man, rather than an actual Aedra and it is seen as a huge insult since man adopted initially the mer pantheon in the 1st era after Alessia revolted against the Daedra worshipping Ayleids.... So theres been two empires of men since then, both have worshipped the elven pantheon of aedra; the Nords had their own versions of the gods but that's besides the point; TALOS is a human founder of the septim dynasty but.... He's probably an avatar of Lorkhan/Shor, and I think the elves know that and since lorkhan is the enemy of their chief deity Akatosh/Auriel, for complicated reasons; and is not a member of the Aedra; they want to stamp out Talos worship at the behest of Auriel...
