I'm not sure why you're talking about dominant or recessive genes. It's not like MGS where there was some genetic science done on them in the womb. The closest we've got is Sephiroth, who was injected with Jenova cells while in the womb with the intent of turning him into some superhuman soldier.

I'd just like to point out that the whole dominant/recessive thing in MGS is incredibly stupid and shows a complete lack of understanding how genetics work.

jenova cells planted in his body after tossing sephiroth into lifestream and the fact that at that point in the game he doesn't really remember who he is yet.

He was injected with Jenova's cells while in the Mako Vat. He was an experiment.

When Cloud hands the Black Materia to Sephiroth, Hojo says something along the lines of "Oh...it's you...hmph, I don't want a failed experiment!"

Well the truth is there were originally eight Clouds, but six of them were sacrificed in the womb to increase the odds of survival of Solid Cloud (Zack) and Liquid Cloud (Cloud). But it wasn't until the sequel that they learned there was a Solidus Cloud too. Then they made Sephiroth Naked Cloud and also there was Ludcox, who was organization member XV and was actually Cloud's subconscious when Cloud was plugged into the Matrix where True Cloud--his residual self-image--fought against Agent Cloud, the Templar who headed Abstergo at the time.

You are talking about a series where a guy gets his arm cut off and he replaces it with the arm of another guy and the other guy possesses the rest of the body from his arm.

for starters once you start swapping different types of genes around, you no longer have clones.

Sure, but that didn't happen.

So it
was you and I. Two fertilized eggs with exactly the same DNA.
But... they weren't finished yet. They used me as a guinea pig! To
create a phenotype in which all of the dominant genes were
expressed.... to create you. I got all of the recessive genes!

Altering phenotype belongs in a genetics discussion but does nothing to the genetic code.

Though MGS4 later retconned that.

recessive genes cannot be expressed if a dominant gene overpowers them.

if you have two identical clones, one does not have more or less recessive genes than the others.

It's impossible for Liquid (but actually Solid) Snake to have all of the recessive genes and the two of them are still clones.

That's why, like I quoted and you requoted, Liquid specifically says their genotypes are identical but their phenotypes are opposite.

Which essentially means they dyed Liquid's hair in utero.

"Dominant genes are good, recessive genes are bad."

But this isn't actually true in-universe either. Liquid thought it was but the entire point of the story was to disprove him. He also thought humans were going extinct because they are symmetrical. Actually, he kinda seems to think it only applies to the Snakes and the genome soldiers.
