Killed the Deku Tree, filling the forest with deadly monsters

Filled the goron's food source with deadly lizards in an attempt to starve them all

Killed a bunch of people in the castle town, the ReDeads used to be townsfolk. NPCs said the "fled" to Kakariko, who you see there are the survivors.

Froze all of Zora's domain and imprisoned them beneath ice for many years

sure you can blame ganon for this
or you can be politically savvy and know that the policies of the predecessor impact the events that transpire under the incumbent
the crown ignored all of the signs pointing towards climate change and then when its effects were finally tangible the sheikah covered it up by blaming it on ganondorf

And those first two plus what he did to Jabu Jabu happens before the game even starts. So even when Link returns to the Child Timeline, they still have some real evidence to justify arresting him.
