The Fountainhead is better literature. It moves at a much faster pace and the shifting perspectives in each of the novel's major acts makes for an interesting read.

Atlas Shrugged is better philosophy. Comparatively, The Fountainhead is almost incoherent and represents Rand's struggle to break from Nietzscheism.

Now in my experience, the pages from Fountainhead tear out easier, but you get a nice flame from lighting up Atlas Shrugged.

So it's simply a matter of what you're looking for. Do you want to simply destroy the books, or burn them?

I'd say Atlas Shrugged, there's a reason why it's so remembered and The Fountainhead is not.

The Fountainhead is more of a ramble than anything else.

Fountainhead was probably a better novel. In Atlas Shrugged, her philosophy is front and centre with every other element being pushed aside, which makes it tedious to read.
