Because ps4 and TV based consoles in general, are not really popular in Japan anymore. Japan is all about mobile and handheld now for the most part.

3ds has a huge install base, especially in japan.

The real reason is because they're Square and they get paid trillions of dollars for exclusivity for every single game they make, even if that "exclusivity" is as simple as "don't port to X platform, but anything else is ok."
