Enemies have opposing goals, rivals compete to accomplish the same goal.
Mario and Bowser = Enemies (Save Peach, Capture Peach)
Link and Ganondorf = Enemies (Save Hyrule, Conquer Hyrule)
Red and Blue = Rivals (Become the Master)
Samus and Ridley = Enemies (Kill Ridley, Kill Samus)
Kirby and MetaKnight = Rivals (Save Dreamland)
Kirby and Dedede = Enemies (Defeat Dedede, Clobah dat dere Kirbeh)
Sonic and Eggman = Enemies (Stop Eggman, I'm not really sure)
Street Fighter Characters = Rivals (Win the tournament)
Mortal Kombat Characters = Rivals (Win the tournament)
Megaman and Dr. Wily = Enemies (Save the world, Take over the world)
Megaman and Protoman = Rivals (Stop Wily)

I hope I've made my point. As classic as many of these pairings are, they shouldn't have been eligible in this contest.

Excuse me, but all of the pairings you listed ARE trying to accomplish the same goal.

Mario and Bowser = Get Peach
Link and Ganondorf = Find Triforce
Samus and Ridley = Get Baby Metroid
Kirby and Dedede = Acquire all food, everywhere
Sonic and Eggman = Be in a lot of crappy games I guess
Megaman and Dr. Wily = Kill a whole lot of robots
