why didn't we just use that machine to rescan our hand print and get our status back i don't understand, like it was right there when you walk out of the tube

It's why a lot of people said they saw it as a sort of apology for the rest of the game. It's just tons of fun not taking itself seriously, instead of the pretentious faux-philosophical ending that was so bad they needed to release DLC just to try and fix it a little (and still mostly failed).

If I remember correctly, Tali or Kaiden are usually the ones delivering that line for me. Mostly because I don't really take Tali on missions other than the Quarian-related ones, and Kaiden misses half the game off doing his own thing on the Citadel.

EDI almost certainly would be the one giving that line (I never take her out at all other than the one mission where the game forces you to), but I usually take her with me to reclaim the Normandy because it seems to make sense to have the actual shipboard computer's remote platform with you in that scenario.

Probably because most people who played ME2 thought Jacob was a boring waste of space. One of the major complaints about romance options for femShep in ME2 were that your choices are basically two aliens or sit-ups guy.

Though the irony is that, since he has his own little storyline in ME3 with his new girlfriend, people who DID romance him in ME2 wind up being annoyed with him as well ("You couldn't wait six months?!").

I never minded Jacob all that much, but I was always a bit annoyed that if you don't lock him in for flirting really early, you basically lose your chance. You can start flirting with Thane and Garrus at almost any point (so long as you're generally nice to them beforehand), but with Jacob if you don't flirt hard out of the gate you stop getting the option.

I always assumed that you did, and that the clone trying to steal the Normandy is a bit of a last-ditch escape attempt/denial of reality. And you still have to rush to stop them because they've already got launch clearance, and if you don't stop them they'll be nearly impossible to find/catch even if everyone else knows they're fake.

It's kind of implied the clone's plan is delusional from the start, though - dialogue options indicate that even if they manage to kill off everyone you've ever worked with, Alliance leadership like Hackett and Anderson still know you well enough that they'd notice the change, and the jig would be up sooner rather than later.

And that's not even taking into account that Citadel security would presumably eventually investigate the break-in at the records office, find a ton of bodies, and figure out that someone accessed restricted files, put two-and-two together, and call "Commander Shepard" up to ask just what the fuck is going on.
