In Bastion, in a New Game Plus the narrator will make small references to vaguely remembering the New Game, implying that Restoration will still result in the calamity.

And I guess if that wasn't minor enough for you Wind Waker has those extra few lines of dialog in NG+ where the Grandmother comments on how Link can't see the Hero's clothes. And the Hyrulian text translation I suppose.

Most VNs have this.

Z.H.P. Unlosing Ranger vs. Darkdeath Evilman has this, where you face the last boss at the end of each chapter, like in the original game, but this time you can actually win the fights, leading to new endings.
