They are military though. The military has more functions than just war. The Enterprise's mission specifically was to discover new civilizations but that wasn't the mission of literally every ship in the fleet.

Until DS9 I don't think there was any human ship in Starfleet that served primarily as a military vessel. Until the Defiant. Otherwise they were equipped as such to deal with possible hostilities from other races.
