The mechs in Zone of the enders weren't very big. Not sure if you'd call them "small" though. Definitely shorter than many other mecha series.

Haou Taikei Ryuu Knight (Lord of Lords Ryu Knight I think) has fairly small ones.

If you go all the way down to things that are basically exosuits that act like mecha, then there was... um...

I forget the name. It was one of those harem romcom things. Normally only girls can use them, but of course the protagonist is the one boy who is able to actually pilot them, and thus gets sent to an otherwise all-girl academy. Honestly, the mecha-armor itself was really awesome. But its otherwise a fairly lowest-common-denominator series by romcom harem standards.

Knights & Magic has some smaller exosuit things alongside the larger knight mecha. But I'd say to avoid the anime as its a total butcher (ESPECIALLY if you actually like, you know, the MECHA of a mecha series, since the anime's versions often look and work very differently from how they are described or illustrated in the LNs and manga).

The first Xenosaga game made use of mecha that were fairly small (those A.G.W.S things). The later games had you switch to full-size mechs though.

Maybe I'll think of something more later.

Again, I can really suggest Armoured Trooper Votoms. Scopedogs, the main mecha are like 4 meters tall (Wanzers are 5.5). Just make sure you go in release order. Votoms was like one of the most popular series of the director, so the franchise is filled to the brim with side stories, prequels and sequels.
