Because he's not strong enough generally to pull molten nickel from the center of the Earth by displacing thousands or millions of tons of crust, it would take hours to do so, and after swinging the molten nickel through the air for a few minutes it would have already air-cooled significantly.

Magnetic Flight: By connecting himself to the magnetic field of the Earth, Magneto is capable of flight at supersonic speeds.
Considering he can connect to the Earth's magnetic field to fly, he likely wouldn't even need to fuck with the core itself. He won't destroy Earth because he needs a planet to live on though.
