Baldur's Gate 2 sort of does this, but you instead lose all of the equipment you gained.

Haven't played 3, but in 2 you lose it all shortly after starting the game.

Banjo-Tooie is the only game I can think of that does this all the way.

Soul Reaver 2, sort of

They didn't include any of the optional powers from the first game, and they removed the Constrict ability you got from Dumah because it was a dumb ability only included to eliminate the need for a special animation for operating certain switches. But the spectral phasing, climbing, projectiles, swimming, and the Soul Reaver itself are all things you start with.

Well yeah, but that's because Shepard dies at the start of ME2. (is that really a spoiler, I don't know)
In Mass Effect 3 you keep your levels up to 30, which is enough to buy back most of your skills.

Came in to say ME2 to ME3.

If you're at LV30 in ME2 you start ME3 at LV30, picking up right where you left off.

ME1 to ME2 had a decent excuse for not doing this.
