I could understand why it was debated before the contest started

but people who still thought Link would lose this match after crushing everything in his path so far? I don't get it

Well I honestly wasn't expecting a Link/Ganondorf combo to crush a Cloud/Sephiroth combo harder than Link ever crushed Cloud at least. That's just crazy.

Maybe Cloud vs Link would look even worse than this and Link has just gotten too invincible

This. In the last few years it's become very apparent that FF7 has really aged badly. The Zelda formula used in ALttP and OoT is still being used today. Another factor is that a new Zelda game was just released last month.

Really though, Link shouldn't have won. Link vs Ganondorf is a very two dimensional rivalry. Something better would have been Snake vs. Liquid, or hell, even Red vs. Blue.
